I'm wondering what the most common and irritating aspects are to the music process when shooting something?

The fact that copyright terms keep being extended to prevent almost any recorded music from entering the public domain. Nothing published since 1922 is currently in the public domain unless it's been deliberately placed there by the copyright holder.

Time and money!

Time, because post schedules are tight and score needs a picture lock. Money, because if you want to licence a specific (well known) track, it can be a big number.

Recording of original score isn't such a big deal, I have a great deal with a Czech orchestra, if anyone needs an orchestral score I can save them big money!
